If a more intelligent alien speicies were to find us, would it be fair for us to expect them to do anything better than line us up and make us into meat or wear our skin for clothes?

This is pretty much where I stand.

How can you interpolate what and how a cow thinks and the extent to which it feels. If household cats have a certain degree of intelligence to them, I'd imagine a cow would be that much more so due a larger size and larger brain capacity.

To answer the OP, would it be fair game? I would say that's irrelevant because they will act independent of our thoughts and judgments. But what I do know is that by treating your inferiors with more compassion and giving them their most intrinsic of freedoms, they would benefit just as we would if we were them. And now you're putting yourself in a position where expecting the same treatment back from our superiors wouldn't be hypocritical.
